Players inventories will be wiped on log-in, chests will remain the same, not all inventories will be wiped. If you log in, in the faction world, your survival world inventory will be wiped, if you log on in the survival world, your faction world inventory will be wiped. Creative inventories do not matter as it is the creative world and you can get it back.
Some players Ender chests could have been switched or cleared as well.
Ender chests are never really stable when it comes to bukkit, so I suggest not holding valuable items in it.
